Connect to Databases

You can connect to the external databases from Species name or ID specified in the notes of the components.
Currently we support the connections to the following databases:

To use Species Names for database query

  1. Select a component (Species, Reaction or Compartment)
  2. In the Menu, select Database - Connect to SGD, Connect to DBGET, Connect to iHOP or Connect to Genome Network Platform.
  3. According to the name of the Species, the web browser will pop up and open the relevant page.
  4. In case of DBGET, search is conducted according to the format of the name. If the name is written as "2.1.3.1", "EC2.1.3.1", "EC: 2.1.3.1", or "EC 2.1.3.1" for EC number, while the name start with "C", "C00010", "C 00010", "C: 00010" , search for compound ID.

To use PubMed ID and Entrez Gene ID for database query

  1. Select a component, i.e. Species, Reaction, or Compartment.
  2. In the Notes area, select NOTE tab and click Edit Notes.
  3. In the dialog, specify the PubMed ID as follows:

    This function only works for IDs specified in Components (Species/Reaction/Compartment) Notes and does not work for the those in Protein etc. Notes nor Model Notes. Model Notes dialog can be reached by selecting Component - Model Notes... in the Menu.

    Edit Protein/Genes Notes button is only enabled for Proteins and Genes.Protein etc. button

  5. Click OK.
  6. Text you have just typed in appears in the Noets area.

  7. In the Menu, select Database - Connect to PubMed, while the component is being selected.
  8. In the Menu, select Database - Connect to Entrez Gene, while the component is being selected.
  9. The web browser will pop up and open the relevant pages specified by the PubMed ID / Gene ID.
  10. When you use Windows XP + Internet Explorer, and if there are multiple PubMed ID specified in the note, the relevant pages will be displayed in the single window. To browse all the pages, press [Back] button of the browser.
